수고했어요 and 고생했어요 both acknowledge effort, but 수고했어요 is typically said to someone who just finished a task (like a coworker finishing a shift). 고생했어요 / 고생 많이 했어요 is more appropriate for a long-term effort like studying for months or going through a difficult process.
